I can go outside to one of my trees snap off a branch not even cut it not give a crap anything about it and then place it in a rooting Cube for a cup of water and I can make it root more than 90% of the time so how you took the Clone does not matter even if you went in there with just a pocket knife or decided to just pinch It Off they will be all good
As for your clones being Loosely put in the cubes there is a couple things that could have happened you could have not pushed them far enough down into the cube it's best to get them almost to the bottom you may have caused too big of a hole when originally doing it and if you stoked your cubes beforehand they are more saturated after being soaked then they are when you are actually using them to make clones
If leaves are touching the edge of Dome it is best to go ahead and trim them back will not hurt the plant any but this will prevent any mold or mildew to grow on the plant or any bacteria
It's natural for your clones to start looking worse and worse as they get older especially once they start to root their self because they are using reserved energy and sugar stored in the leaves and stems in order to get the energy to make their own routes
