I think if you're training Autos then it would be best to do any training early when they are still in vege. I have only grown one auto, which I LST'd, so other folk will have more experience than me to offer. Autos have a fixed flowering period, I am assume it's not good to have training that impacts the flowering period and bud yield.
I only did LST because height is an issue for my stealth growing, but I did find that the training caused the plant to be longer in vege, as a friend sprouted one of the same seeds on the same day I did, his was untrained and seemed about 2 weeks ahead of mine, which is not necessarily a bad thing, as mine gave more yield than his presumably because it got more time to grow it's base.
Training a plant can also require a regular time commitment to keep on top of the training which may or may not be practical for you in doing a remote stealth grow.
