Mold/Rot on Clone's stem

So someone here told me that putting a pebble of perlite in the hole between the stem and the rockwool is good for keeping light out, but I noticed this disolcoration on the stem of one of my clones and couldn't tell if it was just stain from Clone-X or damping off/rot. Well I moved the perlite pebble and right where it was in contact with the stem is this big nasty black spot. So I'm pretty sure that it molded next to the perlite or something like that, but is there anything I can do like spray baking soda on it to help or should I just toss it to prevent it from infecting any of the others?

It didn't even have very strong roots established and was taking longer than most of the others so I feel like just tossing it if it's any kind of risk to the others.
